The airline was founded as Latcharter Airlines in 1992 and commenced operations using two leased TU-134 aircraft, serving both the leisure and ad hoc charter markets. It was the first airline to operate package holidays flights from Riga, Latvia. Loftleidir Icelandic Group purchased a controlling interest in airline in 2006. To mark the company's 15th anniversary it was re-branded as SmartLynx Airlines in 2007. Subsidiary SmartLynx Airlines Estonia was launched in 2012 to cater to Estonian tour operators. A subsidiary based in Cabo Verde was planned for February 2016 never began operations due to certification delays. In 2019, it established subsidiary SmartLynx Malta.
