Boston-Maine Airways began flying in the summer of 1999 as Pan Am Services, operating charters using CASA 212s. It soon acquired three Jetstream 31s for passenger charters. On December 27, 2001 it received commuter authority to operate BAe Jetsreams as Pan Am Clipper Connection. Additional Jetstreams were acquired, and flights were started in northeastern U.S. markets, Florida, and eventually the Caribbean. In July 2004 it received authority to operate large aircraft (I.e. 727s). The airline had proposed to operate 3 aircraft in domestic operations, and 4 in foreign operations. At the time, the pilots at sister carrier Pan Am were at odds with management, and it was intended for Boston-Maine to assume some Pan Am flying. when Boston-Maine's certificate was issued, it was limited to 3 large aircraft. Shortly thereafter a Federal District Court barred Pan Am from moving 727s to Clipper Connection to operate Pan Am routes, since it was obvious that Pan Am was trying to skirt its pilot contract. Nonetheless the airline did operate 727s in charters and on non-Pan Am routes. In early 2008 the DOT proposed to revoke its certificate due to lack of financial stability and managerial incompetence. It ceased scheduled operations on February 29, and it's certificate was revoked two months later.
